09 450 exc problems

I have a new 09 450 exc it starts fine when its cold and runs good most of the time. I re jetted the carb with a JD jet and put a FMF pipe on it. I have been trail riding using mostly 1st and 2nd gear, after about an hour or so of riding if i shut the bike off it has trouble starting back up. So much trouble it has killed the battey, and its not easy to kick start. Also I have noticed that if I pull the air filter the box is full of fuel. Any help would be greatly appreciated
